When filling the fresh water tank (for holding) just remove the chlorine filter from the housing and fill. The reason I would suggest having the 2 inline is that one usually brushes their teeth at the bathroom sink, not the kitchen sink, and one really wants the residual chlorine in all of the lines while hooked up to shore water systems.
